Your lump sum vacation payout are considered supplemental wages and taxed at the 25% rate per IRS regulations. However, when you file your taxes, there is no difference between types of earned income so you would receive a refund if you have been over taxed.

Add'l info: before you listed more information, it was assumed you had a regular wages check and an vacation wages check.

- if you are missing hours ask them about the missing hours - but remember in most states, employers are not required to pay vacation balances out upon termination so many employers will pay a percentage (50%? 70%, etc).
I cannot see why being in paid with more than 1 check indicates that they are trying to screw you. As long as the total is correct, which you did not mention, it doesn't matter how many checks you get.
Who cares about the two checks, are the numbers right? That's all that really matters and you don't mention whether they were short. I assume they were, but by how much?
